Well I am going to be relocation my battery to the rear hatch in order to make room for future intercooler piping and was wondering if I still had to run the ground up to the engine bay or if I could just ground it in the back?

or you could just be lazy/awesome and get a lightweight battery I had to pull my intercooler pipes for the POS mopar battery my car came with, and an optima red top wouldnt even fit at all so I picked up an Odyssey lightweight racing battery:
And then picked up an AMS Tiedown kit...so it kinda sits like this (AMS Mockup):
I figured the engine is flat so the motor should be too

That won't work because the FMIC piping needs to go under the battery IIRC.
You can ground it in the trunk and be just fine. However, you want to use at least 4 gauge high quality wire to ground it in the trunk...make sure you sand down where you attach it to clean bare metal. Also, adding a few grounds in the engine bay won't hurt either
Well I planned on using 2g cable so that's not a problem. So I would just need a grounding kit of sorts for the engine bay motor to chassis?

Thats how I ran it on my 95 Legacy.
You don't HAVE to do a grounding kit in the engine bay, but its a really good idea to do. It will make your electrical system a lot more stable.
